Rapid adaptation and continuous performance evaluation of SARS-CoV-2 envelope gene (E-gene) real-time RT-PCR assays to support the hospital surge in test demand

 

e describe timely adaption of both published WHO E-gene protocol and commercially available LightMix Modular E-gene assay to the test platform (ABI 7900 Fast real-time analyzer and TaqMan Fast One-step Virus Master Mix) available in an accredited tertiary hospital laboratory with on-going evaluation to ensure provision of quality service within time constraint. The LightMix Modular E-gene was slightly more sensitive when compared to the WHO E-gene, both analytically and diagnostically. The assay was recommended for screening of SARS-CoV-2 infection. With the availability of technically competent staff through continuous training, provision of round the clock service is feasible despite the test is of high complexity.

 

Thermal cycling duration of the adapted LightMix E-gene and WHO E-gene is shortened by half and one hour respectively and allows the number of runs to double when 24-hour round-the-clock service is provided. Increase in testing capacity could support surges in testing demand, which is essential to control the current SARS-CoV-2 pandemic, to prevent potential overwhelming of the healthcare system and to optimize utilization of the isolation beds. Wild animals, such as rodents seem to be competent reservoir of bacteria-borne zoonotic diseases which disseminate in human. We investigated the presence of E. coli, Shiga toxin-producing E. coli (STEC), and Salmonella in the feces of six category wild rodent species (Apodemus agrarius, A. peninsulae, A. sylvaticus, Micromys minutus, Myodes regulus, and R. norvegicus) captured from different agricultural regions in South Korea. Among them, A. agrarius, which account for 65% of total (N = 52) individuals, are most widely distributed and abundant in various agroecosystems in South Korea. The bacterial identification was performed by cultural and molecular methods. In cultural method, the fecal cultures from 26 individuals formed colonies on E. coli-selective EMB agar media. Of them, the fecal cultures from 18 individuals also produced colonies on the Shiga toxin-producing E. coli-selective CT-SMAC agar media as well as the EMB agar media.

In molecular method, polymerase chain reaction (PCR) was carried out to detect two virulence genes (stx1 and stx2) of isolated E. coli. The amplified dataset of stx1 and stx2 genes of E. coli were sequenced. In this manuscript, E. coli and STEC were detected but there were no Salmonella species. The wild rodents’ data would provide important information on reservoirs of those pathogenic bacteria.

 

PCR Technology to Identify Minimal Residual Disease

 

Although new techniques (i.e., droplet digital-PCR, next-generation sequencing, advanced flow cytometry) are being developed, DNA-based allele-specific real-time quantitative (RQ)-PCR is still the gold standard for sensitive and accurate immunoglobulin/T cell receptor (IG/TR)-based minimal residual disease (MRD) monitoring, allowing the detection of up to 1 leukemic cell in 100,000 normal lymphoid cells. We herewith describe the standard PCR procedure which has been developed and standardized (with minor modification in single labs) through the last 20 years of activity of the EuroMRD Consortium, a volunteer activity of expert laboratories that is continuously providing education, standardization, quality control rounds, and guidelines for interpretation of RQ-PCR data.

 

Genomic Inverse PCR for Screening of Preleukemic Cells in Newborns (GIPFEL Technology)

 

Recurrent chromosomal translocations define genetic subtypes of childhood leukemia and present the first hit that generates an expanded clone of preleukemic cells in the bone marrow. Most commonly, reverse transcriptase PCR is used to detect these translocations on RNA level. This technique has severe drawbacks, including sensitivity to contamination and instability of RNA. Here, we describe the genomic inverse PCR for exploration of ligated breakpoints (GIPFEL) that overcomes these pitfalls.

 

Characterization of canine epidermal organoid cultures by immunohistochemical analysis and quantitative PCR

Background: Keratinocyte organoids can be used as a tool to evaluate epidermal structure, function and dysfunction.
Objectives: To optimize the canine keratinocyte organoid system and produce organoids that are structurally equivalent to in vivo canine epidermis, in order to enable studies that focus on epidermal diseases and diseases resulting from an impaired epidermal barrier.
Animals: Skin biopsies were obtained from five recently euthanized dogs of different breeds with no skin abnormalities.
Methods and materials: Cells derived from microdissected interfollicular epidermis were seeded in basement membrane extract and epidermal organoids were grown under different media conditions. Organoids were characterized to assess cell morphology and architecture in haematoxylin and eosin-stained slides and expression of selected epidermal markers (keratin 5, keratin 10, loricrin and filaggrin) by immunohistochemical analysis and quantitative reverse transcription PCR.
Results: The selected epidermal markers were expressed in the same epidermal layers in the organoids cultured in expansion medium and differentiation medium as in normal interfollicular epidermis, yet restriction to the distinct layers was best achieved with expansion medium. Comparison of the mRNA expression levels of these markers revealed that relative expression is similar in organoids cultured in expansion medium and normal canine epidermis, while it differs in organoids cultured in differentiation medium.
Conclusion and clinical importance: Organoids cultured in expansion medium have an equivalent structure to the interfollicular epidermis and express key marker proteins in similar proportions. Epidermal organoids are therefore a promising in vitro model to study epidermal structure, function and dysfunction.
Contexte: Les organoïdes kératinocytaires peuvent être utilisés pour évaluer la structure, les fonctions et dysfonctions épidermiques.
Objectifs: Optimiser les organoïdes kératinocytaires canins et produire des organoïdes qui sont structurellement équivalents à l’épiderme canin épidermique in vivo, afin de permettre aux études de se focaliser sur les maladies de l’épiderme et les maladies résultant d’un défaut de barrière épidermique.
Sujets: Les biopsies cutanées ont été obtenues de cinq chiens récemment euthanasiés de différentes races sans anomalies cutanées. MÉTHODES: Les cellules dérivées d’épiderme inter folliculaire micro disséqué ont été mises en culture sur des extraits de membrane basale et les organoïdes épidermiques ont été mis en culture sous différentes conditions. Les organoïdes ont été caractérisés pour déterminer la morphologie cellulaire et l’architecture sur des coupes colorées à l’hémalun-éosine et l’expression de plusieurs marqueurs épidermiques sélectionnés (kératine 5, kératine 10, loricrine et filaggrine) par analyse immunohistochimique et PCR transcription reverse quantitative.
RÉSULTATS: Les marqueurs épidermiques sélectionnés ont été exprimés dans les mêmes couches épidermiques dans les organoïdes cultivés en milieu d’expansion et milieu de différenciation que dans un épiderme inter folliculaire normal, alors que les restrictions aux différentes couches étaient mieux atteintes avec le milieu d’expansion. La comparaison des niveaux d’expression d’ARNm de ces marqueurs révèle que l’expression relative est identique dans les organoïdes cultivés dans le milieu d’expansion et l’épiderme canin normal, alors qu’il diffère dans les organoïdes cultivés dans le milieu de différenciation.
Conclusion et importance clinique: Les organoïdes cultivés dans le milieu d’expansion ont une structure équivalente à l’épiderme inter folliculaire et expriment des protéines marquées clés dans les proportions identiques. Les organoïdes épidermiques sont ainsi un modèle in vitro prometteur pour l’étude de la structure, la fonction et dysfonction épidermique.

OBJETIVOS: Optimizar el sistema organoide de queratinocitos caninos y producir organoides que sean estructuralmente equivalentes a la epidermis canina in vivo, para permitir estudios que se centren en enfermedades epidérmicas y enfermedades resultantes de una barrera epidérmica deteriorada.
ANIMALES: se obtuvieron biopsias de piel de cinco perros recientemente sacrificados de diferentes razas sin anomalías en la piel. MÉTODOS: Se sembraron células derivadas de epidermis interfolicular microdiseccionada en extracto de membrana basal y se cultivaron organoides epidérmicos en diferentes condiciones de medio. Los organoides se caracterizaron para evaluar la morfología y la arquitectura celular en portaobjetos teñidos con hematoxilina y eosina y se evaluó la expresión de marcadores epidérmicos seleccionados (queratina 5, queratina 10, loricrina y filagrina) mediante análisis inmunohistoquímico y PCR cuantitativa de transcripción inversa.
RESULTADOS: los marcadores epidérmicos seleccionados se expresaron en las mismas capas epidérmicas en los organoides cultivados en medio de expansión y medio de diferenciación que en la epidermis interfolicular normal, pero la restricción a las distintas capas se logró mejor con medio de expansión. La comparación de los niveles de expresión de RNAm de estos marcadores reveló que la expresión relativa es similar en los organoides cultivados en medio de expansión y la epidermis canina normal, mientras que difiere en los organoides cultivados en medio de diferenciación. CONCLUSIÓN E IMPORTANCIA CLÍNICA: los organoides cultivados en medio de expansión tienen una estructura equivalente a la epidermis interfolicular y expresan proteínas marcadoras clave en proporciones similares.
Los organoides epidérmicos son, por tanto, un modelo in vitro prometedor para estudiar la estructura, función y disfunción epidérmica. Ziele: Eine Optimierung des Keratinozyten Organoid Systems des Hundes und eine Produktion von Organoiden, die strukturell mit der caninen Epidermis in vivo equivalent sind, um Studien zu ermöglichen, die sich auf epidermale Strukturen konzentrieren, sowie auf Erkrankungen, die durch eine fehlerhafte epidermale Barriere entstehen.
Tiere: Es wurden Hautbiopsien von fünf unlängst euthanasierten Hunden verschiedener Rassen ohne Abnormalitäten der Haut genommen.
Methoden: Durch Mikrodissektion gewonnene Zellen der interfollikulären Epidermis wurden in Basalmembranextrakt ausgesät und epidermale Organoide unter verschiedenen Medien angezüchtet. Die Organoide wurden gekennzeichnet, um die Zellmorphologie und ihre Architektur auf Hämatoxylin-Eosin gefärbten Objektträgern zu beschreiben und die Exprimierung von ausgewählten epidermalen Markern (Keratin 5, Keratin 10, Lorikrin und Filaggrin) mittels immunhistochemischer Analyse und quantitativer Reverse Transkriptase PCR festzustellen.
Ergebnisse: Die ausgewählten Epidermis Marker wurden in den in Expansionsmedium sowie in Differenzialnährmedium kultivierten Organoiden in denselben epidermalen Schichten wie in der normalen interfollikulären Epidermis exprimiert, allerdings wurde eine Beschränkung auf die individuellen Schichten am besten mittels Expansionsmedium erzielt. Ein Vergleich der Exprimierungslevels der mRNA dieser Marker zeigte, dass eine relative Exprimierung in den organoiden Kulturen in Expansionsmedium und in normaler caniner Epidermis ähnlich ist, während es in Organoiden, die in Differenzialnährmedium kultiviert worden waren, anders ist.
Schlussfolgerung und klinische bedeutung: Organoide, die in Expansionsmedium kultiviert wurden, haben eine äquivalente Struktur wie die interfollikuläre Epidermis und exprimieren Schlüsselmarkerproteine in ähnlichen Proportionen. Epidermale Organoide sind daher ein vielversprechendes in vitro Modell, um epidermale Strukturen, ihre Funktion und Dysfunktion zu untersuchen.
